Will this go on the lower egr cooler pipe and get rid of the cooler pipe all together

One plate will go on the bottom of the EGR valve, the other plate will go on the outlet of the EGR cooler or the EGR port on the exhaust manifold. These should never be attached to the pipes themselves.

Could this be installed with the lower flex pipe removed? So one plate on the exhaust manifold and one on the gas entrance to the cooler?

Yes, that configuration would work fine.
